How much can clothcraft cost to do 50-100 these days?

Depends largely on how much time you want to sink into it. It's kind of a scale, where time and money are inversely proportional. The longer you spend at it, the cheaper it gets - to the point at which you could probably make money as far as 90. If you're in a hurry though, it will cost you!
One thing I have found is that preparedness helps. A lot. If you are taking your time about it, look ahead to the ingredients you will need for your next synth, and the one after that. For example, while I was still making black chocobo fletchings through the 60s, I started farming spider webs outside Al Zahbi (I got them quite regularly on SMN/THF, and some EXP buffer, IS and staff skillups to boot) for the trip from 72-78. So while I lost some money on Black Chocobo Fletchings - although not a whole lot - I made quite a lot from Rainbow Thread. While levelling Rainbow Thread to 78, I bought cheap stacks of Puk Wings for 78-82, and cheap Wamoura Cocoons (as low as 117 each at the guild if Allard NPC has been abducted for a while - I bought 50 of them at this price after he was rescued one day) for silk from 82-88 and cloth from 88-90.
While Rainbow Thread is really the only profitable stage - although it is QUITE profitable from farming - none of the others hurt too badly from a loss. Wamoura Silk thread would probably be a profit synth, if it wasn't for the fact that you'll want to keep it for cloth to make 88-90 bearable, and the cloth is significantly cheaper.
NOTE: I average that you need roughly 3 stacks of synths (36-40) to gain a level post-50. Based on these maths, you need large numbers of items that don't stack at all - a conservative estimate for taking Wamoura materials from 82-90 is 432 cocoons. In terms of space, this means you need mules. I have 4 personally. In terms of cash, this means that you will probably be paying the guts of 500k for these 8 levels alone, and there is no way to power through it - cocoons are limited availability, and will probably take a couple of weeks camping the guild and AH to gather this many. So start camping early. If you have the cash, you can power through Arhat's Hakamas. They sell quite well to NPC, now that the price of silk is relatively low, but you're still going to be losing 3-4k PER SYNTH.
For 90-100, there is really no profitable route. Try to minimize loss. I'm not quite there yet, but I would suggest looking at:
Giant Bird Fletchings: These are a big loss, realistically - 60k a stack on my server and practically nothing in return. That's only 10k loss per synth, I guess, but since they cap at 92 thats still 700-800k pure loss for 2 skill levels. A power levelling choice.
Rainbow Cape: This caps at 94. I intend to make some of these at least; they are used, and therefore sell quite well, if relatively cheaply. Flooding the market with them won't help, and they are still a hefty loss to buy materials for anyway. You could offset this farming your spider webs and sub-synthing for the cloth - this would both remove the biggest price obstacle, effectively turning them into a profit synth, and slow down your supply of them, keeping them that way. Either way, this should probably be fairly slow.
Errant Slops: This one might be cheaper to make, server dependent. Needs a leather sub of 26, but you're going to need that soon anyway, unless you LIKE being raped for your cash. Caps at 94.
Dance Shoes: This is defnitely on my to make list. It caps at 98, and is without a doubt the cheapest synth for your 94-98 journey. It's requires less rainbow, which can be farmed as above, and mocassins can be made with a fully levelled leather sub! It doesn't sell VERY fast, but it does sell, for errr... some money. Be happy you get off that easy.
For level 99 your choices are Al Zahbi Sash and Rasetsu Samue, make up your own mind. I really don't know. For 100, there are really NO real skillup possibilities. Every option requires hard-to-get materials. While I personally favour Blessed Briault just from looking at them, realistically I know that by this stage - and probably well before this stage - you are going to need to start mixing and matching your synths to whatever is available at the time.
Also, a good question to ask yourself is why you want Cloth at 100. There are two facets to this question - firstly, why clothcraft? On my server, at least, there is frankly no real profit in it - I doubt that I will make back what I spend from 90-100, but my own reason is simply because I want to sign myself a HQ Noble Tunic
Having a reason is a good idea before you sink all your cash into any craft.
Secondly, why 100? I'm no scholar for clothcraft synths, but a quick look at FFXI wiki tells me:
Synths you will be able to get tier 1 on at 100+6 but not 99+6 (ie cap 95 synths):
Tarutaru sash
Rasetsu Tekko (I'm not sure how tiers work with sub-crafts, and this requires smithing and leather)
Opaline Dress
Elite Beret
Tier 2 at 100+6 but not 99+6 (cap 75 synths):
Shinobi Tekko (again with the sub-craft)
Tabin Bracers
Tier 3 at 100+6 but not 99+6 (cap 55 synths):
Velvet Hat (sub craft)
Mohbwa Scarf
Iron Musketeer's Gambison +1
I'm not saying it's necessarily a bad idea or anything; just to be aware of what you are trying to get out of your craft. If you only want tier 1 on noble's for example, you could stop perfectly happily at 92+6 with tier 1, and save yourself 8 levels of pain.
Err, ok, while I was really only intending this to be a brief explanation of costs involved with high level cloth, it kind of turned into a sort of guide. Please feel free to ignore most of it, as it involves the highly suspect ramblings of a fellow crafter who has yet to hit the high levels.
