I recently returned from a break from ffxi and attempted to log in but it said my account was banned and I am unsure why other then it must have been compromised.
But the real question I need answered is the best way to contact them about this issue through the e-mail service in customer support? Because I could not find a phone number.

Much Thanks, what are usually the chances of getting my account back i mean I have over 5 years of progress on that account and to lose it would be awful over something I'm not even aware of.

The chances are pretty high, but the catch though is that you can only do this once for the lifetime of your account. For those with a Security Token, supposedly you can get an infinite number of account recoveries because technically it shouldn't be possible to get your account stolen with a Token. Also, you will lose anything in your Delivery Box and if any items are for sale on the Auction House. You may also be required to change your name if your previous name was taken after the account was hacked. Lastly, if your character was transferred off your original server by the hacker, Square-Enix WILL NOT transfer you back and you will have to wait out the 90 day period.
You will have to of course provide them with the necessary information to verify who is control of the account such as:
- Registration codes - Be sure you haven't lost these
- Original credit/debit card used to make payment - this is rather tricky if you no longer you have the original cards anymore
- Forms of identification
- When you lost access to the account
And, you will most likely fill this out in a form requiring a Power of Attorney emailed to you, so be sure to have a valid email address on file.
Account recovery takes anywhere from 1 week to 3 months, which is the longest I've ever seen.
